2、ry2014AbstractBiologicalnetworksobtainedbyhigh-throughputprofilingorhumancurationaretypicallynoisy.Forfunctionalmoduleidentification,singlenetworkclusteringalgorithmsmaynotyieldaccurateandrobustresults.Inordertoborrowinformationacrossmultiplesourcestoalleviatesuchproblemsduetodataquality,wep

3、roposeanewjointnetworkclusteringalgorithmASModelinthispaper.Weconstructanintegratednetworktocombinenetworktopologicalinformationbasedonprotein-proteininteraction(PPI)datasetsandhomologicalinformationintroducedbyconstituentsimilaritybetweenproteinsacrossnetworks.Anovelrandomwalkstrategyonthei

4、ntegratednetworkisdevelopedforjointnetworkclusteringandanoptimizationproblemisformulatedbysearchingforlowconductancesetsdefinedonthederivedtransitionmatrixoftherandomwalk,whichfusesbothtopologyandhomologyinformation.Theoptimizationproblemofjointclusteringissolvedbyaderivedspectralclusteringa

5、lgorithm.Networkclusteringusingseveralstate-of-the-artalgorithmshasbeenimplementedtobothPPInetworkswithinthesamespecies(twoyeastPPInetworksandtwohumanPPInetworks)andthosefromdifferentspecies(ayeastPPInetworkandahumanPPInetwork).ExperimentalresultsdemonstratethatASModeloutperformstheexistings

6、inglenetworkclusteringalgorithmsaswellasanotherrecentjointclusteringalgorithmintermsofcomplexpredictionandGeneOntology(GO)enrichmentanalysis.Introductiontoinvestigatetheselarge-scaledataistoanalyzetheminOverthepastdecade,onegoalofsystemsbiologyistotheframeworkofnetworkanalysis[2].Inthispaper
